    You are right to be concerned. As far as I know, there is no reason why the dealer can’t input the vehicle on the Motability system prior to ordering it (in fact, logic says they should do this first anyway just in case Motability don’t approve it). That way, you can relax knowing that if the car is removed from the scheme, or the AP increases, you are still able to get it (and at todays AP).

    It is quite common for dealers to ‘sit’ on orders for a month (or two, or three) before they can order it from the manufacturer (due to build slot allocations), yet the Motability system shows the vehicle – which is why so many customers think that their car has been ordered when in reality it hasn’t.

    I would say to the dealer that you would like them to input the car onto the Motability system to protect your position. This isn’t ordering the car, it’s just an admin task, so they can deal with the actual order when the Skoda system is sorted. As it stands, if the car is removed from the scheme tomorrow you won’t be able to get one or if the AP increases you will have to pay the higher price.
